The 19-year-old migrant was detained by Swedish police after the child was attacked inside the accommodation in Västernorrland.
A spokeswoman for the Swedish Migration Board confirmed there had been an attack.
Helena Cho Györki said: “It happened at an asylum centre run by a supplier.”
According to Swedish media police were called to the accommodation on Friday evening after reports of an altercation involving several people.
After speaking to witnesses at the scene officers arrested one migrant on suspicion of rape.
Officer Sven-Olof Gustavsson said: “Police were sent to the address and this is what emerged. Now a man has been arrested on suspicion of rape.”
He also confirmed the incident had happened inside the asylum accommodation.
The six-year-old boy was living at the centre with his family who are reportedly familiar with the suspect who is believed to be from the same country.
A source said: “It was the parents who discovered what had happened.”
The rape arrest comes after Express.co.uk revealed that nearly 20 sex crimes had been reported in Sweden in just one month.
The reported incidents included many sex attacks in schools and assaults on both children and adults.
The attacks included victims being held down, groped, flashed, raped and ‘claimed as a migrant’s property’.
